As a midfielder, Jonatan Binotto grew up in the youth sector of Pasianese and at the age of 16 joined Juventus FC. In the 1994-1995 season he was loaned to Ascoli, playing in the Second League.
The 1997-98 season was the best of his career: 5 goals in 33 matches earned him a transfer to FC Bologna in the following 1998/99 season, playing in the Top League. He remained with the Rossoblu jersey for three seasons, the last two of which were characterized by continuous physical problems, which however did not prevent him from playing some good matches. The Internazionale Milano team bought his contract but during the season’s preparation he suffered a serious injury from which he never fully recovered. In the following seasons he would only play a handful of matches, except for the 2002/03 season in which he was a starter to the Como Calcio team.
Binotto played eight games with the Italy Under-21 team, scoring two goals and winning the gold medal at the 1997 Mediterranean Games, and earned one cap with the Italy “B” squad. He was part of the 22 players called up by [Cesare Maldini] () for the 1996 Atlanta Olympic tournament but did not appear in any matches. After his playing years, Binotto became coach of the Spal Ferrara and FC Bologna youth teams in the Italian Third League.
